Thanks guys for all the help well I charged the one cell and was able to balance the both cells after but I really think the battery is pouched if it sets for a day the one cell goes down to 3.40 that's the cell I was having problems with and the other stays a 3.60

Something does not add up. 6.2 total volts less 3.39 high cell = 2.81 volts low cell.
What do you get across the red / blue wires???

Some chargers have a safety feature that will stop the charge/balance cycle if the cell imbalance is greater than a certain voltage (.3v) for mine. This is why its easier to just charge the low cell, I use the balance port and a modified balance tap lead with alligator clips as indicated in previous posts. Works every time.

I too use the "Charge the low cell individually" technique when I have a low cell on a pack that is off a considerable amount.
My "Special cable" is a servo extension. Just cut and peel off the shroud on the extension so the 3 pins of the servo lead are exposed. Plug the red and black lead of the servo extension to the low cell, black and red on the servo lead to the corresponding pin on the balance lead. Ignore the signal lead, it wont be connected to anything on the other end.
Most charger "octopus" have a battery connector charge lead that the servo extension will plug into. Do not charge more than 1A this way, the wires are too thin to handle more than that. Set the charger to 1 cell lipo or life) and away you go.

One other point of interest:

Your balance charger could be out of calibration
Some chargers have a calibration function, others do not. If yours does, you should check and calibrate your charger to the manufacturers specifications every once in a while.

In the last few months, I had my Ipoint charger take too long balancing my batteries out.
It seemed when I charged 5 and 6 cell packs, the last two cells were always low and needed a lot of time, like 2 or 3 hours to balance charge at 1C. This charger had always balance-charged very quickly in the past, so I assumed my batteries were getting old.

It was only after a few weeks before I finally clued in to something wrong. When checking with my batteru checker, I noticed that the last 2 cells were overcharged. I verified that the problem was with the battery and not with the battery checker by using a flukemeter to check each cell accurately. Sure enough, the last 2 cells were overcharged. I then checked the packs on the Ipoint charger, and it said the last 2 cells were LOW.

The instructions for calibrating my charger were available on line. I followed the instructions and had to make adjustments the the charger voltage calibration for cells 5 and 6.
That was a month ago. Now my 5 and 6 cell packs balance charge in about 1 hour at 1C; the way it should be!!

I do have the charger on balance and it is set to life
With my volt meter i get 6.2 volts on the balance end of battery on the red and black
On the black and blue i get 3.39
this is a 2 cell 2000 ma battery
so in total on the balance plug there are 3 wires red black blue
on the charge end there is a jr plug red black

I believe it may be that you have selected 'charge'. You need to ensure that you are on the life setting and you need to push the + when screen shows 'charge'. To get it to display 'balance'.

I use one of these and pull the male pin out of the connecter (comes out easy), then depin the female side and use my old triton jr charger, banana plugs to alligator clips to female side to male pin into balance connector, charge just the low cell.

You need small pins to plug into the balance connector of the pack. Possible from a servo extension, use a multimeter to find the low cell and charge it or I have also discharged the high cell and had the pack balance afterward.

verify your charger settings. charger set to life you are using a balance board or pluging in the discharge/charge connection and the smaller white 4 wire one as well.

Try the recommended fix that was suggested. Either that, or spend many hrs discharging/recharging and hope you get it.
Had a brand new a123 do the same thing, Jeff from thunderbolt suggested the same, charge the low cell by itself. Now it balances all the time.
