That's interesting. I don't see any configuration for the Dave Brown controller. You may want to have a look at the CRRCsim wiki here: http://crrcsim.sourceforge.net/wiki/
Note that they actually have a configuration to connect a transmitter to the sound card audio input, and not the joystick input.
I had similar problems with the RealFlight controller under Ubuntu 7.10, and I never got around to fixing the problems. However, when I upgraded to Ubuntu 8.04 and I tried to run the program it worked fine, and I had no problems configuring the controller and saving the config. I did have to reverse a couple of the channels.
